Overview
Magneton is a defensive Electric, having the highest Defense, and the second highest Special. Despite the low HP sets him back, he still can take attacks very well; even Rhydon's Earthquake won't OHKO most of the time. Unfortunately, while Magneton can attack with high powered Electric attacks, Magneton has a very limited movepool and can't use many moves. As far as Electrics go, Zapdos is generally better and even for pure Electrics, Jolteon is much more diverse and viable.

Magneton can Paralyze opponents and attack with powerful Thunderbolts. Due to his limited movepool though, Magneton is easy to switch into and can't really spread Paralysis around on whole teams.
The last two moves can be a bunch of different support moves. Thunder gives Magneton an alternative attacking option which may be better than Thunderbolt at certain damage ranges, such as OHKOing Starmie often, whereas Thunderbolt can't. Reflect adds to his Physical bulk, which can be used before facing Tauros or Snorlax to help the match-up. Supersonic is usually a horrible move, but Magneton can use it somewhat well in combination with Thunder Wave. When a Pokemon is under "Parafusion", they only have a 3/8 chance to attack. Supersonic could be used for some pressure into forcing switches and spreading Paralysis.
Other options include Mimic against just about anything to get some more moves, Screech to work with a Normal move (Double-Edge, Hyper Beam, etc) or with Supersonic to add more pressure into switching. Ultimately, Magneton will be using Thunder Wave and Thunderbolt most of the time.
Magneton has to avoid Grounds like most Electrics and unlike Jolteon and Zapdos, Grass Pokemon too. But due to Magneton being very one-dimensional, most Specialists like Chansey and Alakazam can stall him pretty easily too. This leaves him with mainly attacking Physicals, aquatics and Pokemon with low Special, but with how easy it is to switch into him, Magneton loses viability. Since this is the case, Magneton often performs best later in the game, when he can actually attack Pokemon for some good damage.
Counters
Golem, Rhydon and other Grounds hard counter Magneton, Grasses do a good job too, like Exeggutor, and anything that can heal like Chansey and Alakazam can slowly take him down. So long as you avoid using anything that can't take his Thunderbolt well, you'll be fine, but know that Magneton will cause Paralysis and perhaps get annoying with Supersonic. Try to avoid switching if possible.
