Overview
Moltres and fantastic stats, and her Fire Blast is one of the most powerful attacks in the game. However, her typing and movepool let her down. Moltres is relatively fast, but she's outspeed by many OU pokemon too. The last downer is the fact that burning an opponent is often less than ideal. Still, Fire Blast can pack a punch.
Standard Moveset

Reflect/Sky Attack
Fire Blast will OHKO Jynx most of the time, and OHKO Eggy with a CH. Burning Golem/Rhydon on the switch is nice too. Hyper Beam is always a nice finisher, whilst Agility gives Moltres lightning speed. Reflect has uses against Snorlax whilst Sky Attack can hit something like Chansey hard on the switch.
Alternatives
If Fire Spin is allowed it's basically a must. Double-Edge does decent physical damage, but obviously suffers from recoil. Rest can be used with Reflect, but is hard to pull off due to her weakness to Electric and Ice attacks. Fly is a decent alternative to Sky Attack. Substitute and Mimic are other options. Unfortunately Moltres doesn't get great type coverage whatever moves you choose, with only access to Fire, Normal and Flying moves.
Counters
Starmie can absorb Fire attacks and likes the burn opportunity. Gengar and Chansey do well, but take a big hit if they switch into a Sky Attack. Rhydon and Golem are great counters as they resist all her attacks and Rock Slide will OHKO, but they don't want to get burnt on the switch. Slowbro is bulky and resists fire, making him decent too.
Conclusion
Moltres suffers just from being a Fire pokemon. Fire Blast is powerful, but some common switch ins (Starmie, Chansey) will benefit from being burnt. The lack of covering moves also hurts her, as do the weaknesses to Electric and Ice. Still, Moltres has great stats, the possibility of burning Golem/Rhydon is sweet and she has's got the power to sweep in the last game once one or two counters are dealt with. All in all, Moltres is not a top pokemon due to several problems, but she does have her own niche and unique strengths.
