Since RBYPlus is still fairly new territory for all of us, there may be some imbalances that need to be adjusted. If you find that a Pokemon is too strong or too weak, or not unique enough to be useful, report your concerns here.
Pokemon who may be Overpowered:
Beedrill Butterfree Pinsir
Pokemon who may be Underpowered:
Lickitung
Pokemon who may need Reinvention:
Mewtwo Weezing

My thoughts UP: Raticate - most urgent. Horribly low stats to compensate for Super Fang, but that's in a metagame where there's a lot of 1/2HKO's either way. Dugtrio - can OHKO Aero with Take Down and get lucky with Double Team vs others, but is otherwise outclassed by Aero as the fast powerful anti-lead. Primeape - while having STAB Normal is nice it's only handy vs. Psychics and Poisons, as you'd use Rock Throw vs. Bugs and Flyings - and otherwise he's mostly outclassed by Hitmonlee who has stronger attacks and almost the same speed...he can't even OHKO Chansey. Here's all the Pokémon Primeape can OHKO: Raticate Persian Primeape Kangaskhan Jolteon Flareon Aerodactyl One is himself, so that leaves 6 mons. 4 of those outspeed Primeape which sort of nullifies his selling point (being a quick Fighting sweeper) and he only outspeeds two. Compare this list to Hitmonlee, who besides the previous list also OHKO's these: Clefable Dewgong Cloyster Chansey Tauros Lapras Vaporeon Porygon Kabutops Snorlax
I don't think I need to say that this is a very big list when you compile it (it's over 20% of the cast!), including a lot of important mons like Chansey and Clefable. The fun thing is that none of these happen to be between Hitmonlee and Primeape in the speed tier (and only two are faster than them), so the only reason to use Primeape over Hitmonlee at the moment is if you want to KO another Primeape, or if you want those STAB Normal attacks versus Poisons/Psychics badly. (also 4th lowest stats - incidentally, my UP watchlist has the ones with 2-th lowest stats on it [lowest stats belongs to Mew who's probably fine])
Gengar - being a fast Ghost is not enough to motivate 203 HP, especially when you only get STAB coming from 258edit: 228 Attack, which is actually weaker than his non-STAB special moves. The HP nerf was completely uncalled for. I don't see any reason to use Gengar when he's OHKO'd by Aero's RSlide making him unsuitable as a lead, and after that the slight speed boost over Ninetales is hardly enough to motivate his usage. Seadra? - decent bulk and a fun typing, but that's mostly it. Most teams are bound to have a decently bulky Water, or just a special sponge like Chansey. The anti-Fire niche is better held by Omastar who has higher HP and Special. Still, 328 special is good, and I haven't tried her out a lot...I'm just dubious about this guy. OP: Aerodactyl - the Special nerf wasn't enough as he still 3HKO's someone like Nidoking with ease and Blastoise with some luck, without CH's - he even 3HKO's the physical wall Clefable with ease.

Putting Beedrill on the OP watchlist. Discuss as needed. He hits so hard.

He is walled super hard by Kabutops, Rapidash and Ninetales, but those are quite specific counters. However, even if you don't resist Poison Sting, any Fire or Flying type is sufficient to put a swift end to him. Generally you just want to resist Twineedle. Paralysis puts him to a swift stop too.
He's powerful, but I think that a nerf isn't necessary - I see more cases of slightly weaker Pokémon than ideal rather than slightly too strong Pokémon. Gengar and Jynx springs to mind.
The one Pokémon I'd argue is too strong is Nidoking due to his great type coverage. Beedrill is too easy to wall, as his typing isn't superb.

If this hasn't changed since around April-May, then Wigg, Chansey, Egg, Nidoking and Fable rule this meta as far as i remember. Butterfree is close too. Maybe Pinsir/Rapidash? But that's... to be expected anyway; some defensive mons should be OP if we don't want the meta to be a mixsweeping fest (i.e like RBY BL)

I doubt Pinsir is too good now since Guillotine's accuracy went from 85% to 75%.
Chansey is strong, but not better than in RBY OU since there's now more viable physicals, especially Fighting type ones. I had plenty of issues getting around your Wigglytuff, Crystal, but I think Hyper Beam being fixed could help breaking it down. It's something I watch for, but I do not think it's broken. Exeggutor has too many weaknesses to be broken, if you ask me - especially *4 weakness versus Bugs is a major fault as all Bugs bar Parasect outspeeds it. Clefable is like Chansey but hurts less overall with the exception of her STAB Body Slam. I think Clefable loses to everyone else with a recovery move with the exception of Chansey as she's outstalled.
Butterfree should be slightly nerfed now as Ghost moves now actually hit her, but she is very powerful with unresisted STAB moves. Might see nerfs, I dunno.
Rapidash, I just don't see as that powerful. Waters ruin it completely.

If you want to nerf Beedrill, decreasing the Speed turns it into another Scyther (and one of the points of Beedrill is to outspeed the Psychics). I'd suggest removing Swords Dance if anything.

I think Butterfree should be nerfed by losing recover. I think she would still be very usable, and also by losing a staple move it will make her more interesting as we have quite a few choices on what would take up the fourth slot.
